I have been trying to connect to the ChirpStack (lora server) and have found some behavior that I do not understand. If I disable that option I get error 99 (Join failed), however, if I enable the option everything works correctly. What exactly does this option mean?

By changing this option you change the sync word(when in Public mode your sync word is 0x34 when in nonpublic/private mode your sync word should be set to 0x12) and your node’s word doesn’t match anymore so it’s normal to get this type of error.
