In reference to RAK3172, we wish to understand whether it is only Arduino based or can we use STM32CubeIDE with RUI3?

RUI3 is designed to be Arduino compatible. STM32CubeIDE is not designed for Arduino supported boards.
It doesn’t mean you can’t. STM32CubeIDE is based on eclipse so you can probably try Eclipse Arduino Plugin https://github.com/Sloeber/arduino-eclipse-plugin . I do not see any benefit on though.
